stupid question

please forgive me, i have never delt with lipo before. I already have a thread but that question has been answered (i have the right balancing board)
so i need an answer to this question asap.
do you charge the lipo through the balancing board? I have been asuming that you do (even though i think it makes zero sense), because that is the only way i can connect my battery to my charger. Now, it came with two seperate wires, a black and red one but they have no connector on the end. Was i supossed to buy a seperate connector and crimp it myself?
i know this sounds stupid, but the battery has 2 sets of wires coming out and it makes sense that one might be a input and the other output. The instructions to the hyperion are HORRIBLE.
it also came with a black wire with three really long stagered prongs on the end. I have zero idea where this goes.

Some charger can charge lipo packs through the balancer plug but you still need to connect a discharge plug to the beefier discharge wires for the actual operation.

Charging thru the balance wires is accepted a limited to 2amps, so with a large capacity lipo, charging this way would take literally hours. I only charge thru balance wires when I am trying to solve a prob with an individual cell. Sometimes charging a prob cell directly will resolve its probs.
Otherwise, I balance charge using the main power leads to charge thru and balance wires for balancing.
There are a lot of Hyperion resources on the net, I guess they assume you'll find them. Heres a link about their G3 lipo care and usage -
