Default Mbx6 Diff question

Anyway to stop the notches that are formed on the diff cup from the pinion? I assume this is from the chassis flex?

It's likely that your pinion bearings aren't fully seated in the gear cases or the universal collar is not all the way down on the pinion's shaft allowing the pinion to walk in and out of the gear case slightly. If the pinion and universals are assembled correctly it should be impossible for the pinion to contact the diff cups.
