Will the tq 12.5 rotor be aloud in the D3.5 21.5 gt class. Its what came in my sons motor

Your fine, "wire gate" only effects the 17.5 class.

IDK the rules state...

Motor Specifications:
21.5 + 2s lipo batteries No tuning rotors, must use OEM rotor 12.3-12.5mm

I take this to mean the rotor that was comes with the stock motor as you walk in and buy a normal motor off the hobby shop shelf. If you have a motor hand built by a manufacture/motor builder where they change the rotor out to a different one from stock before they sell it to you that does not make it legal in my mind. Below here is a link to all legal motors and tuning rotors if you rotor you have is listed as one of these tuning rotors then I think its a tuning rotor. This would hold true to any manufacture if you are using a rotor thats listed on this page below as a tuning rotor then it wouldnt be legal the way the rule is written. The stock trinity rotors are black with purple ring as are most of the motors.
