Do you have the lowered front shock tower on your RDX? That could be a reason your body is sitting on top of the tower. I have not tried the Rubber tire version of the body to know if a body mount adjustment is needed for the 2 bodies.

Your cut lines do look OK as they appear to be ones I may use. One thing I like to do when I mount a body is mount the body before I paint it. Then I cut out the wheels based on my ride heigth and tires I would be running. I also trim the body down this way. I never have cut out a body by the lines then mount. It seems some cars have a longer or shorter wheel base that may not line up with the body wheel lines.
