I've experienced the same thing.

I have done back to back testing with a T3'11 running boosted 17.5 equipped with a 3400 25c orion pack and then my thunder power 50/100c 5200mah pack. With the 3400 25c, the car was much slower everywhere on the track and after a 5 min heat motor temps were above 180. During the next qualifier, I swapped in my TP 5200 50/100c and not only was the car MUCH FASTER, motor temps were much lower as well. In the 140 range.

The only swap was the battery and there was 0 binding on the car.
