Wired together in parallel as you had them, you were effectively charging a 10,000mah lipo. Thats the reason the capacity cutoff stopped the charge. I typically set mine to 115% of capacity. The only time this cutoff matters is if you get lucky and have under rated lipos as far as capacity is concerned. I've seen 5000mah rated lipos charge to more than 6000mah so it does happen. Normally, the CC/CV charge process should nearly always terminate the charge. Capacity cutoff and safety time are there for safety.
If you ever charge one of your lipos and have it stop on an exact amount like 5000mah, you prob need to increase capacity cutoff the next time. You can just recharge it immediately and add what goes in the 2nd time to the mah it stopped at the 1st time and use that for capacity cutoff.
Dave from Progressive posts on RC Groups and I was impressed with him helping owners and the extent of his knowledge about these chargers. You can do a lot of tech things with these chargers to track lipo and batt health.
