Lipos should not get very warm at all while charging. The likely reason yours are getting warm is because the charger is struggling to balance the other cells with the weak one(s). I would charge at a slow rate the first few cycles and carefully monitor the individual cell voltages. Many packs will be fine after this type of problem, but it is possible the pack could have future problems.
