Make sure your pipe/header is not attached, be sure you are using the right screw/spacer for the bottom engine mount screws. Make sure your clutchbell is not jamming up against the second gear housing. Look all around the motor to be sure nothing is hanging up the motor. Other then that, I don't know what to tell you, as I have the same car, same motor, and never had this issue before.
Check that the screws used to bolt the engine mount, dont use oversized countersink washers... Like Baedarlboo said... De-attach anything holding the engine when making the gear mesh (header, fuel line, throttle link)... If you had to add many shims after the thrust bearing, you could try remove them and add them before the flywheel... This will make the clutch assembly reach out farther. Be careful not to over do this because I have seen much lateral play in clutchbells when the assembly is pushed out like this which leads to stripped gears...
