When i did the same to my car I Painted the body first with the window masks installed and then i masked off around the windows and painted the windows with the black. If you use a fairly narrow masking tape it is easy to follow the contours around the corners of the windows. I masked and painted each of the window areas one at a time. It took time but its worth it for a good finish.
