You just never want to over discharge the battery by running it too low. That's why ESC's have lipo cutoff to protect the battery from dropping too low.

Personally, I would always try to balance charge the pack to full each time. But if you happen to pull it off early, don't worry, it won't hurt anything.

One more quick question, If I want to store 2200mAh 3cell 11.1v Lipo what setting should I use? (options range from 0.1A - 1.0A)
