Many people will use layers of double sided tape (2 sometimes 3) for padding. Most of them when the application of the speed control is right to the chassis. A lot of manufacturers design the speed control mounting base so that some flex or cushioning is there.
Also, FWIW, I will put a piece of the fuzzy side from velcro down to the chassis for my battery if it is not in a plastic tray for a bit of padding there. You can go as far as to mate that velcro to the battery, but I do not as it makes swapping batteries more work than I am looking for.
