I had something similar happen to me this weekend as well. I run the 4600 shorty packs in my 22SCT, the first time it happened I just thought I didn't charge the pack, then in the next heat my truck started slowing on the last lap of a 5 minute qualifier and died not long after I finished. I charged the pack and it only took 1700 mah so I knew it wasn't the pack. What I found is that my bullet plug(I use the solid ones) was a little wore and although it felt tight I replaced the bullet plug and never had any more issues. Just a thought on something to try.

Grasschopper is correct you should be balance charging at 1c at the very least, but since I have the same charger you do I know it will only do 6 amps so you are kind of stuck with that like me. I am currently trying to find a different charger that will do at least 10 amps, I sure would like one of those PL6's though.
Inboards. I have a set of balance leads and running leads for each. The running bullets are tight and show nominal wear. I checked voltage this morning and the "gave it up too early" race loser was at 3.79 and 3.82. Been charging @6A for almost 3 hours now... reads 4.19/4.20 and loaded 4900mah. I don't get it.

The PL6 comment lead to an all nighter on chargers and PS. I think I could do those, and a couple of the HP 1200s. Trying to wrap my head around the MPA setup as I run both 2s (SMC) and 4s (TP), and usually have 4 ports going on any given race day.
