Also should I put the cap on, once the shock is fully filled, with the shock all the way compressed if I don't build the shock with some rebound?

Depends where you're running. On carpet a little rebound (about 3mm) seems to help make the car more easy to drive and feels like it has a little more forward traction. On tarmac, generally no rebound seems to give the most grip.
For no rebound, fully compress the shock then fit the bladder and cap before you pull the shaft back out.
