1000 grit might be too fineto give the paint anything to grab on to. I've used a red scotchbrite pad since I 've been painting (3years) and yet to have it be noticed. You can't even tell its been scuffed on the final product. At the very least I would suggest switching to a gray scotchbrite to do your scuffing. I'll bet that cures your problems.
