It can be a good idea to apply some grease on the edges of the filter, it can draw some air/dust there.

But as Roelof said, it's not impossible for the crank to touch the case, or even be a combination of light dust and tight clearance.

If it's not any deep marks and the engine is clean otherwise and all O-rings are good, run it and keep an eye open for further problems.
