Assuming you have the right bit, it goes in so the point of the bit is towards the windings with the flat face down. You may have to shim it up or down a little so it cuts clean, I get best results with the cutting edge just above center of the commutator. If its a diamond bit be very careful when starting your cut that it doesn't contact anything but the copper of the comm - and take very thin cuts until you have some experience.
