Yup, use the lower one, at least it prevents the belt from touching the battery.
For the upper one, I don't use it (as I don't have the brearings for it) and I don't have any problems.
When you are running mod, putting the tensioner on the bottom does not work that well. When you rev up the motor the belt running on the lower side gets tight and lifts up a bit. Causing the belt to run mostly above the bearing. By putting the tensioner on the top, you can push the belt down and keeps it tighter.
