When you tightened the top deck down did you do it on a flat surface with something like this pushing down on the shock towers ??

you don't need anything this fancy, but I always make sure I am pushing down on the shock towers as I tighten it up. If you don't, just the tension on the front belts can cause the chassis to twist.

Edit: I always check this after every run regardless if I hit anything or not, as on the yokomo there is some play in the topdeck holes to allow it to be aligned without any tweak.
