should i use 1 battery to power 3 motors each (so 2 batteries power 6 motos ) or put the 2 batteries in parallel and then connect all 6 motors?

Whichever way you find easier to wire up to be honest. They'll last the same length of time regardless. If you're runnIng two ESC's I'd probably prefer one battery per esc.
