When you put the stock pipe back on you will have to re tune it though. Is this a 2.5 or 3.3?

it's a 2.5 and it's at stock on the custom exhaust.. (i.e 4 1/2 on high speed needle, and 2 1/2 on the low speed)

I don't know if you have been doing this for a while or not but, The 2.5 will really wake up with a simple port and fang job. I moddded three of my 2.5's back in the day and the third time nailed it. I would suggest a TRX single chamber pipe(forget the EFRA number) and a Motor Saver filter and go from there. They do have potential if your just runnin it up n down the street.
Also smmoth out the crank and a little scallop.

thats just a seal so you have no exhaust leaks. I wuldn't recommend the moddifying of the crank and sleeve untill you have done ALOT of homework on it.

You should be up to the minimum post count for pics, so post some up of what you have and the "hole" in the silver pipe..
