Engine and Pipe combo

what would be a good performing Japanese engine for my mbx5? I was thinking a ninja MR21BO1A, or the CRF .21 (whenever its released). Do people tend to use the engine manufacturers pipe or is there another pipe that seems to work well with most motors like onroad (i.e. nova 2630)?
