Quick question, I recently took off my hsn valves on both my mt's and didn't give much thought to when putting them back on does or do the holes have to line up a certain way or does fuel just flow through and around the banjo fitting?

Nope, it isn't necessary for the holes to line up. Fuel will still pass.
