F103L aka Newman Haas Indy car...technically not an F1 but still...the aluminum shock mount goes on top of the fiberglass piece and the long screws thread into that...that could be why it isn't lining up right.

Body is Rahal Hogan, but the chassis is identical to the Newman Hass F103L, the manual for that can be found here.
Top deck is correct, but it should be underneath the damper mount plate.
The chassis plate, top decks and wheels are unique to the F103L indycars, but everything else is the same as the standard F103 F1 cars.

Oh I missed that...your right that is the Rahal Hogan body. As you say the chassis is identical at any rate.
At any rate to get that top deck to line up above the battery take off the aluminum shock mount you have on there and put it on top of the fiberglass top deck. The bends in the aluminum shock mount are pushing back the top deck so the holes won't line up. There was also an optional stand off that you could use to mount the shock to the chassis instead of the aluminum upper piece. Typically I used the stand-off on my 103L's because I didn't like dealing with that aluminum upper piece.
